Cherry ML-4100 XT to USB Converter - Not all keys working

Hello,
 I am having an issue with converting my Cherry ML-4100 from a DIN5 pin to USB. I have an Arduino Micro Pro(ATmega32U4) connected to the board, and I am using the tmk_keyboard project and the "xt_usb" converter package. I have successfully converted other XT keyboards before, so I am not new to this.

After converting almost all the keys are working fine. The keys that are not working are the far right column and some along the bottom row(see image).
I am guessing this is due to a key mapping error since this is a compact 84 key layout and not a standard 104?

Does anyone have any advice on how to get the other keys working?
