I bought some plastic cases from EK. Nice, clean and simple.Picked up a few of those from EK when I visited, really great for storing full sets. Also have some of those Amac boxes CPT was talking about, (http://geekhack.org/index.php?topic=39180.msg779463#msg779463) from the Container Store.
CPTBadAss turned me onto Amac Boxes from the Container Store (http://geekhack.org/index.php?topic=39180.msg779463#msg779463) and those have worked out the best for me.

Here's how I store my key cap sets.
As stated previously, CPTBadAss turned me on to the Amac Boxes (http://www.containerstore.com/shop?productId=10003497&N=&Ntt=amac) at the container store. The smaller one (#60380) is for 10-keys and the taller one (60420) fits a full set of alphas and modifiers and includes spacebars. Often times, I'll use multiple large boxes for sets that have lots of kits.
If you start getting a lot of sets, then you'll probably want to box up your boxes. For that, I use the Men's Shoebox (http://www.containerstore.com/shop?productId=11000058&N=&Ntt=10008760), which also comes from the Container store. These stack as well.

Just a suggestion - don't do it this way.
I have tried this approach on many occasions - putting a reference number on each box (bag, packet, network switch port, DVD spindle, audi cassette box, ...) and keeping the list of contents somewhere else (book, database, spreadsheet, printed sheet of paper, hand-written sheet of paper ...) and each time the two become separated or out of date, or the stickers fall off.

Someone really ought to do a group buy and make these really cheap. Like 10 for $20. It's much easier and better than keeping in zip lock bags all jumbled up.
