Yes, you pay the total amount due in the invoice. You pay it as "goods" to the e-mail address listed in the invoice.

I don't own any 60% board yet but plan to get one (probably Poker 2 or KBT Pure) during the next year.
Is it easy for a beginner to install the PCB into a new case without breaking anything?
If so I would strongly consider to buy a case, so I already have one when I get a 60%.

Yes, easy. Remove keycaps, remove screws; drop into new case, insert and tighten screws. Done.
