I replaced the stock windows keys that come with the filco ninja, with the 2 blank front printed ones that come with the keyboard.
How hard do you have to press to fully seat the key onto the cherry mx switch?

Sometimes you have to push on it with all your might. Really. This happened to some Noppoo users who had keys sticking up a little bit. Practically push it to the point you think it'll break. And further.

Is there any risk of damaging the cherry mx switch by pushing down too hard?
I pushed down on the two windows keys pretty hard, but im afraid to push any harder in fear that they might break.

I've installed two full sets of keys on two different boards and never had to push down THAT hard. See what you can do to verify that the length of the stems and the profile is the same as the other keys. It's entirely possible that you got a key that is a different profile as well.

If it doesn't stick up higher than adjacent keys, then it's fully on. If it sticks out, keep pushing it harder and harder until it's properly seated. On my boards (one cherry, one filco) the most that was needed was probably about 5kg weight I guess.

I did the same thing. The replacement windows keys went on without a hitch, smoothly and firmly.
