It's a cosmetic defect. If it was mine, I'd probably get it replaced/repaired considering how much it costs, but it won't affect the functionality of it.
The cosmetic issue seems to be normal for HHKB unfortunately. Mine all have this markings.

FWIW my HHKB 2 Pro has the same bumps. I hadn't noticed before.As does my black case, and I also never noticed before. While not as visible on the flat black, when I run my finger across the edge I can feel the uneveness. As stated, it is due to the process, the shrinkage of the plastic while cooling in the mold. I would guess there is a boss or something at the "high", or thicker areas, and they cool at a different rate than the thinner areas.
