If I power on the Nintendo DS and put it on the Wacom Bamboo, it operates the cursor just like the Wacom pen does. O_o

Same thing happens with phones, or even some plain metal objects. Something to do with how it uses inductance to sense the pen/mouse.

Inductance? I think these things are capacitive, which explains why they'll react to metal objects.

The interesting part is that it picks up the DS only if it is powered up and running.

Inductance is correct, Wacom uses electromechanical inductance for its interface, not capacitive. However Wacom just recently introduced a touch sensitive pad of which I know little about but I am sure it uses a capacitive type interface.
Capacitive only technology does not allow the variations and versatility that a modern electromagnetic stylus/device provides.
As for the OP, I guess the tablet works when you plug it in after your device is already on because it is just sending a normal (?) cursor signal. But if you plug it in before you boot up the device may try to send some preliminary code but the device is not set up to recognize it.
I don't know squat about programing though but your situation makes some sense to me.

For what it's worth, i just tried this on my Intuos3 (Pen/mouse tools only), and it didn't react at all. So i'm guessing this only works on finger-sensitive models. :)
