I've read of many mods people have tried on Topre boards but this one is new to me. Has anyone tried punching holes in the domes like this?

Hmmm i can imagine is that the domes get easier to collapse since there is less rubber.

Hmmmmm sound a bit risky, generally I don't like non-reversible mods.
It probably just makes it easier to collapse and the allow the air inside the dome to go in and out a little bit easier (default there are air vents under the sheet).
My guess is that best case scenario it might make it a little bit snappier. But it's a huge gamble considering how much Topre costs also probably hard to resell after.

I'm obviously not the target audience but I well.. those leather punches are a pain to use on flat sheets of neoprene, etc.. If I tried this on tiny topre domes it would be bodge city.

You'll get a more precise cut on a drill press + a center cut end mill bit. (not a drill bit)

Does the HHKB have a pair of holes in the PCB under the dome like the Novatouch does?

BKE domes have a hole at the top, fwiw.
i would never do this mod to a stock dome though.
