As of now, what I want to get :

•HHKB Pro 2, preferably black, with dyed keycaps, but any color will suit me, as well as blank keycaps too.

Yes, they do, but the shipping costs are almost a fifth of the HHKB ($60 if I'm correct), and I fear that there might some customs taxes too.
I also went to smartimports.net, but I don't know if there are fewer chances to pay customs taxes. (Apparently it's based in Japan)

Smartimports will most likely mark the keyboard as lower value in the customs declaration, think they wrote something like 50-100$ on mine, so unless your customs will demand proof of how much you paid you should save quite a bit on customs fees/tax. Plus the shipping was only around 30$ for EMS to EU.

EMS is the fastest shipping option with best tracking, why would that be more risky

Ah I guess you mean the fact that when they calculate customs fees/tax they include the shipping costs, well that won't change the price that much, not enough to go with crappy shipping without tracking for a thing like HHKB imo :]
