I think this could work. it seems there isn't any options for that besides cutting out a plate but I'm not sure how to go about that.

That's pretty much like the Filco Majestouch 2 PCB which, as far as I know, is universal for ANSI, ISO and JIS but won't support winkeyless layouts.
I don't know how to use one of those layout editors to make a spot for the controller above the arrow keys though.

They do cut aluminum and I believe they can also anodize. You can also see if there's any laser cutting workshop in your town.
If you don't mind me asking, why are you getting a custom plate for a non custom board that doesn't support different layouts?
Widen then controller cutout a bit more on the right side, ideally its edge should be at the same distance of the switches'.
